I exaggerated a bit. I actually my final steps 10:00.00 as a work around. But I have not had problems with that length. I very rarely have a scene go for 3 minutes total before I'm on a black out or a scene change...

I now know how to make the fault/bug appear and how to bypass it. The behaviour is the same on my simple show and the big show.
It is simply if the last step of scene has transitions set to fade. If any of the RGB faders are set to slope, not snap it gets wonky and gives odd behaviours.
If I change the RGB faders to snap, it works correctly.
I can send samples I have built to show the behaviour and it also shows on 3D and Bar graph.
It is something with the fade transition settings on the last step, doesn't matter what transitions you have on the other steps, just the last step.

*UPDATE*
If I replicate the last step of my scene by adding another step and then changing all transitions to snap or instant it is a workaround I can continue programming with and won't be aware of if the behaviour is debugged. And when it is debugged I can then just build any future scenes they way I would expect them to behave.
